This is what I call an "evidence episode". There's no way that you could be imagining the subtext from Brennan here.
Brennan was jealous of Shal kissing Noel in that alleyway. But the biggest scene of all was at the end when he said to Shal, "I don't know what...we...would do without you." He almost said 'I don't know what I would do without you'. This episode was some of the first concrete proof that he was falling for her, in love with her and not just attracted to her physically.

Here's an exact transcript of the scene at the end of the ep. If this isn't subtext I don't know what is! Note: I included the translations of what they really meant to say ;D Bren: "You know, I was thinking... When you were in there with him [Noel]... What if you never came back to-to us? You know, the team?" Translation: "What if you never came back to meShal: "And what would that be like? For "the team"? Translation: "And what would that be like for youBren: "Well,I... Oh I agree with you totally. But whereas you could consider it more sexual attraction before, this was different. By this point Brennan had fallen REALLY hard. He was REALLY, LONGINGLY in love with her by this ep. The scene is just proof.
